The RPG side of the arcane ballista card lists several magical ballista bolts as equipment. Does this count so as to allow it to have a magical weapon assigned to it in the EC?

I had assumed so too. It's just like how a unit with ranged throwing daggers would qualify for magical ranged weapons.
