So I was looking through this book today and a question came up. I'm a little confused as to the rules and how it works. Would a Dragonborn character later be able to beocme a Half-Dragon either by taking levels in the template class, or by a prestige class like the Dragon Disciple? If so, how would you reconcile the two different racial breath weapons? I know the Half Dragon is only 1/day, but what if the feat Dragon Breath were taken and it let you breathe again after d4 rounds? Does that make it more complicated?

First, a Dragonborn character can only become a half-dragon through the prestige class option. In order to do the template class, you have to start out as a Half-dragon. That is just a way to play the creature from first level, so in essence think of that as a race and not a class like fighter.

As for the racial breath weapons, you don't need the feat, I feel. As a half-dragon, you can use your breath 1/day. As a dragonborn you can do it once every 1d4 rounds. You don't loose the extra uses just because you gain the template. Now you may mean the difference in the shapes of the breath. Say the one being a half-dragon is a cone. You can brathe a cone 1/day. At other times, you can breath the line you get from being a dragonborn. The Dragon Breath feat is there to allow half dragons to breathe like regular dragons, once every 1d4 rounds. So you could take it and breath a cone once every 1d4 rounds, but I think it's a waste of a feat.

Do we have an official ruling on this? I was really hoping for the ability to have two different breathe weapons. what about breathe weapons derived from a class, such as a Dragon Shaman?

If you want "official", you'll need to write to Sage Advice or the FAQ. Did you check those before asking the question here?

Anyways, read what I said again. You can have two different breath weapons. But you are limited to what each one allows by where it comes from and the restrictions o it from that class/race.
