I think it depends on who is buying them. Collectors won't want ones that have been touched up. But for skirmishing and RPG, distinction between the minis could be seen as a good thing. I'm guessing you will mostly be changing colors on commons and uncommons, and since they are not worth all that much to begin with I wouldn't worry about it too much. But that’s just my opinion for whatever it is worth.

For some, the value increases if the mini looks good. It is probably best to avoid the rares, though.

If you are the type that sells the stuff you are no longer ineterested in then I wouldn't repaint as you might get better value for the untouched product.
I have no intentions of getting rid of my collection even if I tire of them so when I repaint I do what I want without concern, hence I repainted a harbinger ogre [)] In the event I am struck by the Wrath of God and I need to seel everything I own to put a roof over my family's head and food on the table then I'll be force to get whatever I can get for my repaints.
I am a pack rat, I hardly ever throw anything away (my doom is greed and correct they are).
