I had the following situation in a game recently and was wondering if we did the right thing.
XAA A=large creature with ranged attack
XAA
XBB B=larbe creature in combat with C
XBB
C C=opponents creature
now I know C gets +4 for being in combat but does it also have cover from a ranged attack from creature A? We ruled that it did but I want to make sure for future games.

Yes.
See page 17 in the Wardrums rulebook for a list of combat modifiers. Cover and being melee (each +4 AC) do stack.
It would be very unlikely for unlikely events not to occur.

I know they stack I'm asking if there really is cover there at all. The rules say the attacker chooses a corner to determine cover. now if I choose the upper left corner to determine cover I can draw a straight line to all parts of C with out going through the other creature. That is why I am wondering if it really has cover.

I'm going to flip your example:
AA
AA
BB
BB
XXC
A=ranged attacker
B=large ally
C=enemy
X=empty space (not wall)
C does not have cover, gains only +4 AC bonus for being in melee.

Its kinda hard to tell from diagrams like these(not your fault just is) but IF you can trace a line from the chosen corner of the attacker to all corners of the target and none pass a creature or other feature that would grant cover (ie wall)then cove does not apply. Unfortunatly I'm at work and don't have any minis or a grid to try it but I think if im looking at the diagram right then there is no cover. I am assuming that the two larges are line up with each other and the target is adjacent bu one square to the left.

In The_Duke's example, he is correct.
In loyce8869's example if X is a blank space then C does not have cover.
However, if X is a Wall (which I shouldn't have assumed it was) then A can trace a line through B's square for LOS but C has cover and combat bonus to AC.
It would be very unlikely for unlikely events not to occur.
